The automatic upgrade link for 3.7.1 warns that I'll lose my customizations. How do I upgrade and keep them?

What you will lose are any edits you have done to a theme template file and any images you have added to the theme folder. To minimize the impace you can do a manual install of the new version and have the old version there also - see HOWTO: upgrade Atahualpa to a new version
