I have implemented (with help from this forum) side menus for the site http://oldsthelenschurch.evodev.net

Now that I have removed the drop-down child menus from the top menu the top menu no longer stays selected when I use the side menu. for instance go to http://oldsthelenschurch.evodev.net/archaeology/ then select community dig - the top menu goes back to orange.

Can I make it stay selected?

I went to one of the sub pages and used Firebug to look at the main menu tab and saw that one of the classes there was .current-page-ancestor so I tested and it appears the following will work in your situation. Just put it in the CSS Inserts box.

.current-page-ancestor a {
    background: #C4B199;
}

Thanks for the fix and also for the detail - that means I can use firebug to go over the problem and solution and that way learn a bit more.
