I am trying to do a couple things with the page menu bar in 3.2.

First, I would like to have the menu bar on the right hand side.
I would also like create links in the menu bar. I created a page with just the link in the title and it doubled the page menu bar and placed the links on the bottom of the bar.

Any help would be appreciated.

There have been various posts incl. solutions regarding adding arbitrary links to the menu bars etc, please look into the Menu Bars forum

To right align the page menu bar, change in bfa_header_config.php
