Lost header and right sidebar appearing at bottom of page after updating to 3.7.12

I just recently updated to 3.7.12 and came across two problems: first, my header and page menu are gone, even after putting my header into the atahualpa/images/header folder and specifying in the Atahualpa options that this is the folder where it's located. Second, my right sidebar and all the widgets in it are showing up at the very bottom of the page instead of on the right.
