i have both upgraded my wordpress version and atahualpa theme today and i now have several bugs :

After upgrading to wordpress 3.1 :
-2 of my plugins (jquery image lazy load and autocompleter) now mess-up completely the styling of my home page. I had to disable them... are they compatible with wordpress 3.1?
-I happen to have an oversized top padding on safari but not on chrome or firefox...

After upgrading to atahualpa 364 :
-my links on my left sidebar widgets (wp dtree and a simple text widget) suddenly lost their styling (bold and blue with hover red) although any other link is styled fine in my posts or pages.

Have you applied the BUGFIX's for 364? They are in the 'New Versions& Updates' forum
