Thank you for providing such a great theme, regretfully I have encountered some issues while using your wonderful theme together with Lester WP Page-Navi plugin.

Somehow the page navigation appears twice in the footer of my site. Please advise what I should do to rectify this issue.

Make sure you use the right plugin version for your WP version. Also disable plugins one by one to see whether one of them causes this.
