Is it possible to exclude certain categories from the list that %categories_linked% produces in the kicker?

Not without a bit of hacking. The theme calls the WordPress 'get_the_category' function, which returns all the categories.

You would have to have some way to indicate which category not to display, (per post or for all posts?) then parse the categories and remove that one.

not a trivial hack.
