I'm trying to figure out why something is not changing on my site after I make the change in the theme options. I am running 3.4.9, where are the options stored ?

the options are stored in the database in the wp-option table.

Make sure you don't have a caching plugin turned on as this could prevent you from seeing a change immediatey
