Can someone tell me what is the best way to back up all of my settings. I sometimes switch themes around and don't want to switch back and find that all of my carefully enhanced settings have been lost.

The settings are stored in the wp_options table. Unless you clean out that table, the settings will not be lost swapping themes. There is a tread about exporting just the Atahualpa theme options.
