Removing Sidebars via Template in 3.6?

I've been using Atahualpa successfully by making a copy of index.php and creating a seperate template to ensure that sidebars aren't loaded for specific posts, also by making a copy of the bfa_get_options.php and making my changes, but have noticed in 3.6 I don't have that option to load a different PHP file. How can I perform this operation?
