Theme update overwrites header subdirectory

I just updated to the 3.6.7 and the update overwrote my custom header file with the standard ones. It sure would be nice for future updates not to change this. Thank you.

It sure would, but it's a WordPress requirement that all parts of a theme be in the theme directory and the automatic upgrade wipes out the theme folder (though they may have changed this since the new Twenty-eleven theme lets you have an image in the header...)
