I've just started using the Atahualpa 3 theme and am new to blogging. I'm getting the message below when on the 'edit post' mode. Am I correct in assuming that these tags are important for indexing, and should be used. How long should these tags be - one or two words or more? I enter the tags in the boxes where it says H1 content H2 content? What is the significance of 'hidden' tags?

Here's the message:
For the H1 and H2 tags to appear, you need to add the following code:
<?php do_action('wp_insert_h1h2tags'); ?>
to the file located in:
/wp-content/themes/your theme/header.php
after: <body> tag. Cheers.
Use hidden H1 and H2 tags.

Looks like you're using a plugin for this. I don't know whether the use of "hidden" H1/H2 tags is useful or not. The plugin probably explains this on its site
