Stupid question: how do I update?
 
Do I just upload all the files?

I am pretty certain all changes are saved in MySQL but I'm just a LITTLE hesitant in uploading everything and something getting overwritten. But I haven't done any hardcoding to any files themselves so I'm sure I'm OK.

Please be a little more specific - what are you updating? a post? WordPress? the Theme?

Updating the Atahualpa theme to the latest version. I just upload all the files? Don't have to worry about settings being overwritten since they are stored in MySQL?

sorry 'bout that. but i thought i didn't have to mention that since i'm posting in the "new versiosn & updating" fourm ;)

Could we ask Flynn to put some simple Updating steps in the theme's README file?

OK, so to sum up:

#1. All settings are saved in WP's MySQL database. So if you didn't hardcode any of the theme files themselves, nothing will be overwritten when you upload and overwrite existing files. if you did hardcode files, i guess you need to make notes, backup those changes, and be prepared to put them back in to the newly updated files.

#2. after uploading/updating, make sure you go back into the theme's header/images directory on your website and remove any headers you dont want, since uploading will add the themes default headers back in. or simply do not upload the header/images directory to your website when updating.

Updating from one version of atahualpa is th same as installing another theme, other than the header images, just put the theme's folder into wp-content/themes.

You've got the idea now.
